Comfortably Numb by Dave Gilmour of Pink Floyd is right now my all-time favorite.
I have a great live version of My Generation by the Who called My Generation Blues with an AWESOME solo by Pete Towshend.

Otherwise, the bass solo in the original version is pretty cool - but maybe that doesn't count.

Mike Campbell's solo at the end of Petty's "Running Down a Dream" is excellent as is the solo at the End of the Chris Whitley (any one know his work?) song "Dust Radio".

The two Pearl Jam solos that spring immediately to mind are Stone Gossard's in Alive and Mike McCready's in Even Flow.
The Datsuns' stuff is packed with great solos. They're probably the only current band that can actually do it.

Ah yes the bass solo on the original, Theo. Entwistle went thru several bass guitars to get that down.
The solo on
Starla by Smashing Pumpkins' James Iha is great. Any other Pumpkinheads on KW fond of that b-side?
And of course, Harrison's work on
Something by the Beatles is a personal favorite.

A pretty obscure honorary mention:
Bob Dylan isn't usually thought of as a terrific guitarist, but I'll nominate his solo performance of "It's Alright, Ma (I'm Only Bleeding)" at his 30th anniversary concert in 1992 (I think that's on a CD - I saw it on TV back at the time). It ends with a completely smoking acoustic guitar solo - I don't think I've ever heard him play so well.
Also, there are some guitar solos that I'm not sure whether they belong on a "Best ever" or "Worst ever" top-10 list. Like Ron Asheton's solo on the Stooges' original recording of "I Wanna Be Your Dog", for instance - and basically every solo Johnny Thunders ever played (and he's my idol as an electric guitarist - go figure).

Not unlike Brian Molko's solo on Placebo's
Nancy Boy. He plays a Fender Jaguar, and the unusual sound of that solo is achieved by strumming between the nut and the bridge. It's right for the song, but sounds awful out of context.
