Hands down, Rufus Wainright's cover of "Across the Universe". He has got to be the only person ever to do a Beatles cover that actually exceeds the original recording. (I know it's hard to believe, just compare the two!)
Primus also does a mean cover of "Have a Cigar"
The I am Sam soundtrack has a lot of good beatles covers, and a few that are mangled. It's a damn good album though.

You're probably thinking of All Along the Watch Tower. (Neil Young does a damm good cover of it too... Neil also does a great version of The Greatful Dead's Baby, What Do You Want Me To Do? on Broken Arrow. It's recorded live in a sleasy little bar and I think he's just as drunk as the patrons! )

It's all these Alt/Punk and just a few hard rockers playing their take on songs by the Carpenters.
Four non-Blones do an awesome version of Bless the Beasts and the children, and Sonic Youth do this spooky version of Superstar

Destination Unknown? The "Bullet with Butterfly Wings" single. Yeah, I also like their cover of the Cure's "A Night Like This." The Strokes do Velvet Underground's "Run Run Run" well, and I like the version of Pink Floyd's "Money" by Velvet Revolver. And then there are classics like "All Along the Watchtower" by Hendrix, and I like GNR's version of Bob Dylan's "Knockin on Heaven's Door."
