SciFi fan here, so.... Top 5:
Battlestar Galactica - Yes, I am enough of a BSG geek that I know what the words mean in English.
Lexx - Used different songs depending on the season, the one I'm thinking of is called Battle of the Universe.

Star Trek: TNG - Bit of a trip down nostalgia lane, DS9 works too on a lesser scale. I used to be pretty obsessed with ST, but in later years realized I was just utterly obsessed with one episode, and mainly watched the rest hoping there would be another episode that awesome.
Millennium - Not 100% sure that this qualifies as SciFi, but hey, it's my list and I'm adding it. One of the most moving, haunting pieces of music I have ever heard.
Aaaannd I'm gonna go ahead and put Durham County on the list too, even though it isn't SciFi at all - reminds me a lot of Millennium's theme, only a bit creepier.

Here's the first Gerry Anderson "marionette" show ever made (way before Stingray or The Thunderbirds) I watched this everyday in Portugal when I was 4 way back in '60 Supercar and I still remember the theme...

Theme music from House, M.D. is my all-time favorite.
I never get tired of the CSI themes-- all those Who songs!!
I loved the theme from The 4400. Anybody even watch that? It was a pretty good show. There were just too many shows featuring mutants with superpowers that year.
From childhood, loved the Batman theme, Munsters, Addams Family, I Dream of Jeannie, Electric Company (so funky!), Sesame Street, The Carol Burnett Show.

i know it is not an original, but it is freaking cool nonetheless.

For contemporary TV theme songs this one is definitely my current favorite Straight Up and Down by the Brian Jonestown Massacre---Broadwalk Empire.
